They are rejected by all the colleges they applied to, including their dream school MIT. Peter decides to ask for help from Doctor Strange, a powerful sorcerer who can use magic and manipulate reality. Peter wants Strange to cast a spell that will make everyone forget that he is Spider-Man. However, Peter keeps changing his mind about who he wants to remember his secret, such as MJ, Ned, Aunt May, and Happy Hogan.
This messes up the spell and causes a rift in the multiverse, which is a collection of different realities where things are different. Strange tries to fix the spell, but some villains from other realities manage to escape and enter Peter's world. These villains are old enemies of other versions of Spider-Man, such as the Green Goblin, Doctor Octopus, Electro, Sandman, and Lizard.
Strange tells Peter that he has to send these villains back to their own realities, where they will die fighting Spider-Man. Peter feels sorry for them and thinks he can find a way to cure them instead. He teams up with his friends and uses a device that can track their energy signatures. He manages to capture some of them and takes them to Happy's apartment, where he tries to find a way to remove their powers or evil tendencies.
Meanwhile, another visitor from another reality arrives: J. Jonah Jameson, a journalist who hates Spider-Man and runs a website called The Daily Bugle. He exposes Peter's location and sends a mob of angry people to attack him. The villains also escape from their cells and start fighting each other and Peter. The Green Goblin kills Aunt May with his glider and escapes with the others.
Peter is devastated by his loss and blames himself for everything. He goes to the rooftop of his school and cries. He is joined by two other people who look like him: Tobey Maguire and Andrew Garfield, who are also Spider-Men from other realities. They were brought here by Ned, who accidentally discovered that he can use magic and open portals with Strange's ring.
The three Spider-Men bond over their similarities and differences, and comfort each other over their losses. They decide to work together to stop the villains and fix the multiverse. They go to the Statue of Liberty, where Strange has set up a device that can send the villains back to their realities. They also prepare some cures for each villain, using their scientific knowledge and resources.
The villains arrive and a huge battle ensues. The Spider-Men manage to cure most of them, but the Green Goblin proves to be too cunning and dangerous. He destroys the device and tries to kill Peter with his glider again. However, Tobey saves him at the last moment, but gets stabbed by the Goblin. Andrew then throws a cure at the Goblin, which makes him revert back to his normal self: Norman Osborn.
Strange tells Peter that the multiverse is breaking apart and that he has to cast the spell again to make everyone forget that he is Spider-Man, including his friends and allies. Peter agrees, but asks for some time to say goodbye to MJ and Ned. He tells them that he loves them and that he will find them again somehow.
